The ministry notes that while Kenyans will be marking Idd-ul-Fitr on Friday, rains are expected to intensify between Friday and Monday, before gradually easing on Tuesday.
The rainfall is expected to persist in several regions, including the Lake Victoria Basin, the Rift Valley, and the central highlands, including Nairobi.
Counties likely to be hit include Nairobi, Kisumu, Narok, Kiambu, Migori, Siaya, Makueni, Busia, Wajir, Kisii, Homa Bay, Taita Taveta, Baringo, Kajiado, Kitui, Kwale, Machakos, Kericho, Embu, Tharaka Nithi, and West Pokot. Parts of Marsabit, Isiolo, Mandera, and Tana River may also see heavy rainfall.
Authorities warn against driving through flowing water and sheltering under trees or metal structures. Those in hilly areas, including the Aberdares and Mt. Kenya slopes, have been urged to stay alert for landslides.
The warning comes after recent floods claimed 73 lives and left seven people missing. Nearly 69,000 people have been displaced, while another 66,000 have been affected, losing homes, property, and loved ones.
Multi-agency teams, including the Kenya Defence Forces, National Police Service, Kenya Coast Guard, county governments, Kenya Red Cross, and Kenya Power, are on the ground assisting families, carrying out rescues, and restoring essential services.
